Snake is only 42 but he looks closer to 62 and on his bad days 72. He's gotten the short end of the stick most of his life. He is the clone of Big Boss, the legendary soldier. For most of his life he had no idea he was essentially he's son. Even though he served under him in FOXHOUND. Snake did learn CQC from Big Boss as well as some other fighting techinques. He was further trained by Frank Jaeger(Grey Fox) and Master Miller.
Set up by the Patriots, Snake's first real sneaking mission was to infiltrate Outer Heaven. He was sent in to "TO RESCUE OUR MISSING GREY FOX!" and “DESTRORY THE FINAL WEAPON METAL GEAR” During that mission his CO, Big Boss is reveled to be the master mind of the incident, the one planning to use Metal Gear. Snake destroyed Metal Gear and confronted Big Boss. During their battle Big Boss reveled that he was his 'father,' even as they were left with no other option but to fight. After their battle it was assumed that Big Boss had died in the explosion that followed. Snake retired after that mission, the knowledge that killed his old mentor, his father... was difficult for him to bare. Coupled with it the betrayal he felt over the incident. He battled chronic nightmares of the events ever since.
Years later, Big Boss re-emerged in Zanzibar Land with a new army, and a new Metal Gear. Snake was yet again sent in to stop him under his new C.O. Colonel Campbell. Snake had two fold reasons for going in: 1. In hope the nightmares would stop. 2. He had to see if Big Boss was really alive. During that mission Snake found himself fighting his old allies from the Outer Heaven incident, each and every one of them claimed to have been rescued by Big Boss after OH when their government abandoned them. Here Snake fought his old friend Gray Fox, who was now Big Boss' right hand man. In the end Snake destroyed the new Metal Gear and fought Big Boss for the second time. Unarmed. Forced to improvise, Snake made a make-shift flamethrower(hairspray and a lighter) to finally defeat Big Boss. Both Gray Fox and Big Boss were presumed dead after that mission.

Following those two incidents. Snake entered retirement for the second time and moved to Alaska to live as a recluse. The nightmares did not stop. He just grew accustom to them. He suffered from PTSD and alcoholism in the years that followed. There he took up dog sledding, and competing in the Idodrod. When not training for racing dog sleds he worked as a guide for extra cash. This second retirement was short lived when Colonel Campbell called him back to active duty in 2005.
The Shadow Moses Incident. Snake's old unit FOXHOUND, had gone rogue under the command of a man named Liquid Snake, who looks suspiciously identical to Snake. The FOXHOUND unit is comprised of Liquid Snake, Revolver Ocelot, Vulcan Raven, Sniper Wolf, Psycho Mantis, and Decoy Octopus. Each of whom Snake is forced to fight in turn in order to continue his mission. FOXHOUND takes over Shadow Moses Island in Alaska which is supposedly only a nuclear disposal facility. It is soon reveled that is where Armstech has been developing Metal Gear Rex. Snake is sent in under the pretext of rescuing the hostages and determining if they have the capability to launch a nuke. It was during this incident that Snake met Dr. Hal Emmerich(Otacon) and the rookie soldier, Meryl Silverberg; Both of whom aid him in his mission. Emmerich had designed Rex under the misguided illusion he would help humanity, it is the realization that Metal Gear would only be used to cause suffering that Emmerich agrees to help Snake destroy it. Meryl swiftly becomes a love interest of Snake and is soon used against him as sniper bait to catch Snake. Then later in the torture room, where Ocelot presents Snake with a choice: Resist the torture and Meryl lives, Give in and she dies.
During Snake's capture and torture he meets Liquid Snake face to face. Liquid eludes to them being brothers. It isn't until later that he explains exactly what that means. Snake himself having had no idea he was a clone until Liquid tells him.
During the incident a familiar face makes an appearance. Gray Fox, now called a Cyborg Ninja. Little remains of his original body. He had been kept drugged and experimented on since the fall of Zanzibar Land.
